With regards to sq-ft, I assume you didn’t measure bathrooms, hallways, entry way, laundry room (if it has one), etc. Those sq-ft add up, especially the hallway. That to me is the difference between a great layout vs a bad layout. More hallways and more walls will make the house feel smaller than it really is.
